Ligand and receptor interactions as well as core components of the major signaling pathways were manually curated from the literature, supplemented with the ligand-receptor predictions using AlphaFold Multimer.

To demonstrate the use of FlyPhone, we analyzed the communication between different cell types from the Drosophila full-body single-cell RNA-seq dataset of Liu et al 2023 (PMID: 37292804). In addition, the cell-cell communication events that are differentiated in Yorkie tumor fly comparing to wild type flies were also explored and the results from this analysis are available here.

**NEW** features:
  • FlyPhone2 features a new pipeline for the online tool! The standalone code has also been updated and converted into a R package.
  • Knowledgebase has been updated to include about 1,800 Ligand-Receptor pairs, with additiona annotations such as the signal peptide prediction for the ligands, and TM prediction for receptors. Corresponding human/mouse L-R pairs from CellTalkDB are also included, if applicable.
  • Added signaling pathway activity analysis based on the expression of receptor and reporter genes.
  • Added the ability to compare two samples to identify differentiated L-R events between samples.
  • Added a new use case of FlyPhone2 analysis on a recent fullbody scRNAseq dataset from Yorkie tumor flies.
